Which actor or actress did the best in Godfather 1 & 2?

Almost certainly Pacino in G2. Brando in G1 and Deniro in G2 are probably your next two (maybe Duvall).
As much as the film was over-the-top in areas, there were a lot of great acting performances. In addition to the above, you had Castellano's Clemenza, Vigoda's Tessio, Rocco's Moe Greene, Letierri's Turk, Marley's Woltz all in G1.
G2 was heavily Pacino's film (in the present), but you also had Strasberg's Roth. For the flashbacks, in addition to Deniro, you had a young Bruno Kirby and several others who were just excellent.
The first 2 films were loaded when you really break it down to the number and quality of performances.

I’m surprised no one is mentioning John Cazale, the actor who played Fredo.

Most are going to say, either Deniro or Pacino in 2 or Brando in 1..but I have such an affinity for the pure performance that Caan puts on as Sonny and how much he brought to the lexicon from the actual streets of Brooklyn where so many mob guys and Italians were and grew up.
Of all the guys on set (besides Castellano who was said to be an ex wise guy) Caan knew the striped suit wearing, street talking guys best.
All of the "bada Bing" and "badda beep, badda boop" stuff, I read was ad lobbed by Caan and put in there because that's ho he heard guys in his neighborhood growing up talk.
He was totally and complete the "Americanized" Italian hood that the 2nd generation urban immigrants became. Caan basically created the modern wise guy archetype with that performance. He could have been just as at home in Goodfellas or The Sopranos as the Godfather.

His epitaph should read, "He only acted in Best Picture nominees."

Trivia for western fans: David Baker played one of the FBI agents guarding Pentangeli (along w/Harry Dean Stanton).
Under the name James Murdock he had earlier played Mushy the "cook's louse" on Rawhide.
