"The Rock" Ed Harris as a (rightfully) pissed off general. This is one of the few action movies I can think of where the villain is more than just a one dimensional evil douche.
First thing that came to mind.

Harry Potter
More because I hated Harry Potter more than I wanted Voldemort to succeed. I'm likely in the minority though.

Travolta in Swordfish
Morgan Freeman in Gone Baby Gone - I wanted Casey Affleck to leave the girl with Freeman.
Day-Lewis in There Will Be Blood
Bardem in No Country for Old Men
ETA: I wish someone - anyone - would've killed (or at least slammed the door in the face of) that annoying-as-frick kid in Extremely Loud and Incredibly Close. He was unbearable.

The iceberg vs all those douchebags on the Titanic.
Steven Lang vs all those douchebags in Avatar.
Shooter McGavin.
Everyone who opposed Anakin Skywalker in the first 3.

I agree with whoever said Denzel Washington in Training Day. He was a badass in that movie and I wanted him to kill Ethan Hawke's pussy arse.

Ha ha. Yep. Best scene in the movie, "He ain't earned a death at my hands! He'll walk amongst you marked with shame, a freak worthy of Barnum's Museum of Wonders! God's only man, spared by the Butcha!".

Gangs of New York. I believed in what DDL was fighting for at that time in American history.

Sorry I'm late here.
Falling Down
Who wasn't rooting for Michael Douglas in this movie?
Just like with Law Abiding Citizen, not actually a "villain," but treated like a villain.

I don't know why movies have to portray kids as such whiny shits all the time. Why make the kids so unlikable? The son in War of the Worlds was an awful human and should've been destroyed.
Back on topic, I rooted for:
The dog in Man's Best Friend
The meteor in Armageddon
Pharaoh in 10 Commandments

The New James Bond flick..
1 He was the only thing worth watching in that movie
2 You really did sympathize with him and his grievances against the agency
