(Prowse/Jones) Darth Vader and (Hopkins) Hannibal Lector are going to garner much of the consensus vote here, for good reasons. Ditto for Margaret Hamilton's turn as the WWOTW.
Some great villains (and let's face it, a great villain can make a movie, just as a weak villain can really undermine a movie)
Maybe some underrated ones:
HAL 9000 in 2001
Roy Batty in Bladerunner
Judge Smails in Caddyshack (ETA: I see someone else likes him, too, upon reread)
Khan in The Wrath of Khan (not really underrated, but one of my favorites)
Captain Queeg in The Caine Mutiny
Some great villains (and let's face it, a great villain can make a movie, just as a weak villain can really undermine a movie)

Great list. I would have to say a couple others on here make the list as well (Spacey, HAL, Anton, etc)
