I think that Jim took the virus when he realized his inner self is honest and just. Notice he was still fighting to get to the bomb to diffuse it.
Obviously, they will all be cured at some point (paging Lucius Fox), but the Jim Gordon we all know was revealed tonight, I think.

I like Lee as a heel but she's no Barbara. Crazy bitches. 
I'm not a fan of brainwashed Bruce. Of all of the stuff I've enjoyed about the Court of Owls storyline, something about it seems off to me. I can't really put my finger on it. But if it's bringing us Ra's al Ghul then I'm ok with it at this point.
Ugh. Fish.
Ivy on the other hand, I've thoroughly enjoying her coming into her own on the show.
