Star Trek, the original series.
The writing for the most part was phenomenal and most of it still holds up when viewing the show today.

Holds up great. I did a full rewatch a few years back. Was hoping I had missed one or two in all the years of repeats but alas I had seen them all.

Agree.
I need to do another rewatch. It had a couple of outlier episodes of bad writing or over acting. But it is still the king of the Star Trek Series.

Watching TOS is g d hilarious. It's like watching the twilight zone. Would recommend.

Even Spock's Brain has some redeeming qualities (although nowhere near the guest acting), though. The budget-starved third season has the highest concentration of "meh" episodes, but it's still Kirk, Spock, McCoy and Scotty.
And still plenty of gems in Season 3 - Day of the Dove, Spectre of the Gun, Requiem for Methuselah, The Enterprise Incident, just to name a few.
I would say that 4 of the 5 worst episodes all hit during Season 3 - Spock's Brain and Turnabout Intruder (bookends on the airing schedule, too, those were first and last that season) lead the pack, then The Empath and The Way to Eden (or, as I call it, "Space Hippies").
The only episode in the first 2 seasons that can compete with those is Catspaw (the Halloween episode) - and the guest stars were excellent in that. It was just a ridiculous story.

With that Said:
TOS is the GOAT..It created the mythology and also relied on acting rather than effects to advance the story. The best stories had little to no effects with exception of a few like "The Thloian Web"..Without TOS there are no other Star Trek series and movies.
TNG/DS9: Tie. I keep bouncing back and forth and will just call it a tie. TNS had the best crew, but most of their stories were of the "monster of the week" type until the Borg came and they got deeper into the cultures of the Romulans and Kilngons...especially with the Klingon Civil War.....DS9 had better season long story arcs, more complex character including the 2 best "anti-heroes" in Gul Dukat and Garak.
Voyager...very underrate. Once they jettisoned the Kes character and introduced 7 of 9 the show took off. Some of the characters like Chakotay were underused IMO.
Enterprise: If the last season would have been the first season this show would have taken off as they really delved into the Vulcan culture and dealt with xenophobia on Earth....As I watch this show more and more I like it more and more....Too bad it didn't take root.
ST: The Animated Series: It was my Childhood.
DISCOVERY: A Mockery of Star Trek and don't consider it part of the canon....After what they did to the Klingons I cannot accept anything from this show which is a shame because the acting talent is really good.

You and I appear to agree on a significant number of Star Trek issues, so I don't want to pick a fight - Garak is properly classified as an anti-hero. But, Gul Dukat is a villain/antagonist. The fact he is so fully developed, 4 dimensionally is probably the source of the confusion. A fantastic series-long arc, plus the quality of writing and acting delivered on a consistent basis is what elevates this character. Great villains make great stories.
When the villain is exceptional (Vader in Empire, Khan in TWOK, the Borg Queen in First Contact) and our heroes can match them, you get great stories, generally (even with flaws). When the villain is poorly defined or weakly developed, however well or poorly acted, the whole story usually falls flat (Vader in RotS, Shinzon in Nemesis, Nero in that godawful 2009 film).
Hell, with DS9 you have, probably the best "series" antagonist, Gul Dukat, plus the Changeling female, and the entire races of Vorta and Jem'Hadar in the Dominion. Most of the key Cardassian characters were great, well-acted characters. The show was so consistently good that it gets the edge over TNG for me.

No fight at all and I appreciate your insights..Gul Dukat may be one of the most complex charactors ever written for any sci-fi show and I give Marc Alaimo credit for making this character as he was given a lot of freedom to evolve this character.....Anit-Hero may not be to best classification, but this character was capable of incredible acts of kindness and incredible acts of evil..If ever a character was led by his emotions and hubris it is Gul Dukat...In his own mind he truly thought he was acting in the best interest the Bajorns when he was the Viceroy...As for the women in his life he truly loved them and mourned for them when they died...
But you classification is a better one...but I sure liked his character and he always elevated DS9 when he was on it...

The makeup folks had to adjust the way Cardassians looked because of Alaimo's trap development. He was the first actor to portray a Cardassian (on TNG), although a different one that the one for whom he became famous playing. Cardassians look the way they do because that's how Marc Alaimo looks ( ).
This is similar to Mark Lenard playing the first Romulan we saw on screen, but went on to become famous for playing a different character, and a Vulcan at that. (Both named Mark/Marc, too. Interesting...)
ETA: Another connection, Mark Lenard played the first Romulan ever, in Balance of Terror (TOS) while Alaimo played the first Romulan on-screen in TNG and the first Cardassian ever.

Balance of Terror was my introduction to the series as a kid.
Still my favorite and I believe the best.
I agree with Spock's Brain and the Way to Eden as being among the worst....but don't forget the Omega Glory ( a badly written allegory to the cold war) or Turnabout Intruder.
Those were legit awful.
Still, far and away better as a series then anything that would come after it.
