Don't hate Eli, my BK QB. Well traded A.Rogers for Ronnie Brown.

It doesn't take situations into account and, as you alluded to, it rewards QBs in certain systems.
For example, a guy like Matt Schaub looks great in terms of QB rating but, would you consider him to be the 7th best QB in the league at this point? Is he better than Philip Rivers or Tom Brady? QB rating says so. Granted, this is still a very small sample size, so...
Also, Kafka fell into the trap of trying to look at a statistic in a vacuum instead of looking at it in context. (Edited due to an error on my part)

It's early in the season. Besides, Eli Manning hasn't, to my knowledge, played a very good team.

Big FAIL. It is widely known that Steve Young has the highest career rating, and the highest season rating was Peyton Manning in his record shattering season.
