I understand what they are doing but what probed them to do it? And is it even neccessary?

It probably started with something else, and then they noticed the rampant tax evasion.

The FBI arrested a financial adviser from Pittsburgh for SEC violations. He also had dealings with agents, shoe company execs, and a suit maker in Atlanta who had connections with college basketball coaches. In exchange for a reduced sentence, the financial adviser agreed to become a CI/witness in other financial misdealings involving college basketball coaches/players/programs.
It's not that the FBI one day decided to "go after" the NCAA. It's where their investigation on non-NCAA related issues took them.

This is exactly what happened with the Boston College point shaving scandal. This is explained more thoroughly in the book ("wise guys" by Nicolas Pileggi) than in the 30 for 30 documentary, but the purpose of putting Henry Hill in the witness protection program was to get as much info as possible on Jimmy Burke. And during a line of questioning with Hill, he made inadvertent passing reference to the scheme while trying to explain something completely unrelated.
And that ended up being the most useful information they ever got from Hill.

They are going after bad actors that work for institutions that the NCAA oversees
