If you filed via paper or they were in extended processing of your return, they held the taxes that you prepaid in an interest bearing account and sent you the interest and difference in their calculations once the return was approved and accepted. Good thing you did still under pay, otherwise they would be charging penalties and interest on what ever was underpaid.
I remember one year that happened to me on a state or federal return, and I got a dollar and change added to the check for waiting.

Got $13,000 about 7 years ago. Still in the bank waiting for them to ask for it back. I think I have tax PTSD.

I believe they’ll correct entry errors for you if they can reconcile them using w4s, 1099s, etc. that they receive for you.

I remember reading something about the IRS waiving underpayment of tax penalties because of COVID for certain years (i.e. the quarterly estimated tax payments you are supposed to be making if you don't have enough withholding). Perhaps this?

We got about a $2k deposit randomly and then 6 months later we got a bill for the $2k plus interest. They wouldn't budge on the interest issue either. Luckily inflation eroded the value of the money much more than the interest.... luckily???

I got a letter saying I’ll get a $3k refund and check but not the check.
