Honestly not too sure how many of these are out there but the most notable one that comes to mind to me is FF 13-2. Cauis Ballad is presented as the antagonist because he wants to collapse the timeline knowing it’s inevitable anyway, he just has to keep watching Yule die younger and younger. In the end he gets his wish to be killed by Noel, Sarah dies, and he is proved right as time and space collapse forcing Lightning to defeat literally god of all creation in the third installment to create earth.

Metal Gear Solid 4. Big Boss through Ocelot wins even though both die in the process.

In a way, RDR 2.
I have no honor and was a canker on the face of the old west.

Ardyn isn’t really the villain imo. Bahamaut was.

Madden Franchise
Villian EA knows football fans will pony up the dough regardless of how flawed the product is because they own exclusive rights to the NFL brand
Prince of Persia 2008
The Father of the female protagonist Elika breaks a seal and releases an evil plague on his kingdom
The corruption you spend all game sealing away from his actions comes at a cost
The king broke the seal in order to revive his daughter from the dead.
The Prince of Persia after sealing away the darkness loses Elika and repeats the same actions of her father...so he could clap some cheeks
so either way whether the villian was her father or the evil power that wanted to be freed, or the Prince of Persia...the villian won
