Know that you are a good ways away from the city center of Tokyo. If you are wanting to see a lot of the city, I’d really recommend a hotel closer to the city center. Narita was a 45 minute shuttle ride from our hotel in DT Tokyo.
We didn't get to see Mt Fuji due to weather, which was what I was most excited about. We were there last July which was monsoon season for them. Tokyo and surrounding areas were fine, but Fuji was a no go.
We did a food tour which was one of our favorite things. If you don’t have the time or desire to do it with a group, you can do your own private tour. I think it was about $80/person. Went to four restaurants and had drinks and food at each.

Also, we had a guide that toured us around and gave us historical perspectives and a good look into Japanese culture. His rate was something like $250/ day total for a completely private tour for four people.

Both of those things really made our trip for us.
Food there was SO good. Just be respectful of their culture and you are good to go!
Also, love the sit around and eat yakitori and drinking beer idea from above. You will love it and then be so disappointed when you never find a good yakitori place in the States.
