I have the Harmony One and hub and had the same issue. Finally figured it out after doing a bit of research on the Harmony site. I'm not at home to look at the remote to find exactly what I did, but I think this was it:
From your Harmony remote, press the Menu icon.
Select Settings > Devices > Hub Assignments.
Select the device you would like to control using the remote directly.
Select Advanced Settings, a new dropdown will appear in the selection field.
If you don't see this option your device may not have IR capabilities.
Select the port associated with your device that you would like to use.
Remember to sync your remote after making any changes.

Again I'm not sure if these are the correct steps but I do remember I had the same exact problem. Thinking about it, there was a setting on the remote that I went to, that enabled me to tell the remote what to use for the devices, IR, Hub, or both. I set the TV to IR only. Works like a champ.
If you haven't figured it out by this evening, I'll look into it when I get home and report back the right steps to achieve it.

This should work unless his remote doesn't have IR which doesn't make sense they make these to control your tv.
I just could not remember the steps I do not have the program on my computer the remote is my in-laws.
