Where Jurassic Park should have gone with its sequels.

Forget the islands.
The original book (which I just redid) makes it absolutely clear that animals had been escaping to mainland Costa Rica for years and were attacking babies.
In the epilogue of the book, one character mentions the raptors were migrating to the Costa Rican mountains.

Now in the books, it was mainly raptors and compies.
You can expand that a little in the books. Maybe a young trex and and a few dilophosaruses as well sneak out and the trex can grow.
But anyway, all these predators take root in the dense Costa Rican jungles and start attacking the countryside.
The Costa Rican government has to do something, so they organize an expedition. They get a tracker, a Dino expert, soldiers, and other experts to stop the threat

There was a Jurassic Park 4 script floating around about 10 years ago that was about human/dinosaur hybrid super soldiers. It sounded so stupid that I really wanted to see it.

The Lost World went the direction it did because Crichton wrote the novel in that way. JPIII went the direction it did because it was a mess.
I'm not criticizing your idea, though. That's just why the movies went in the direction they did.
Your idea could work, but I don't know if it needs more dinosaurs. I think you could do a solo movie with just the raptors loose in the Costa Rican jungles. With their intelligence built up in the books/movies, it isn't hard to sell them stowing away on a transport.
You could go a similar direction and try to make a better version of Anaconda. Documentary crew investigating the legend of the murderous beasts of the Costa Rican jungle...only they're no legend.
Heck, if they're committed to a Jurassic Park universe, they could do a prequel just prior to the first JP with the raptors escaping as the park comes online.

Anything would have been better than the gymnast that, although she wasn't good enough to make her school team, transforms into Gabby Douglas with some randomly placed uneven bars and knocks out a problem-solving, intelligent animal.

This is the way it seems to be heading now. We've seen dinosaurs out in the open on the mainland and Malcom's comment about dinosaurs possibly taking the world back from humans could be foreshadowing.

The Lost World novel was completely on Site B.
The real theme of it was had the creatures, now unattended, actually become the animals they were supposed to be or still the genetic monster products from JP.

I’m rereading the Lost Word now and I obviously love it, but it’s not very good itself. The book feels rushed and paradoxical

It was a novel he really wasn’t planning on writing. With JP being such a massive blockbuster success, he got pushed into writing a sequel.
