I wouldn’t say you “need” to go to Regina’s for pizza. It’s fine, but nothing to freak out over or go out of your way to get.
If you’re in the north end at lunchtime, I would recommend getting a slice from Galleria Umberto on Hanover St. instead. Very small, super old school place. Just buy a slice of Sicilian and an Arancini. Cash only and only open for lunch.
As for speakeasies, there’s one at downtown crossing called Yvonne’s. Go sit at the bar there. In Somerville you have back bar. And there’s a new place called Caveau that looks awesome but I haven’t been yet. Owned by the same folks as Yvonne’s

I think we are headed there again this September, last time we only spent a day and half in Boston before heading to the Maine coast. Going to spend more time in Boston this time, SWA had non stop from Austin to Boston for $279 round trip the other day. We did hit Frank Pepe's and Regina's while there and Regina's is the best pizza I've ever had, and history of the place is pretty special.

Very much appreciate advice on fun things to do this July 4 in Boston with two boys, age 9 and 5. We are going to Red Sox/Rangers on July 5. They are more sports nuts than American history nuts, if that matters. Thoughts on a great sportsbar to watch the game on July 4 are also appreciated. Staying at the Westin Copley Place, but willing to travel.

Nah, Boston isn’t really known for either of these things.
You’ll be limited on sports since colleges will be out and the only professional team playing will be the Sox (maybe MLS is playing? I don’t know)
Obviously the Freedom Trail is a great historical experience for your kids. With kids that are actually interested I would say do a guided tour - I usually advise self-guided. Bring them to the Public Garden and do a swan paddle boat - they will love it.
If you can get to Fenway early (very early) on July 4th, you can sit at the bleacher bar that looks into the outfield and watch the game live and on tv at the same time.
July 4th weekend is incredibly busy here, as you can imagine.

Figured I would put this here, but I have 2 rain check vouchers for a Whale Watching cruise if anyone wanted them. Went last November and didn't see anything so they gave us the rain check when we got off the boat. Good till the end of the year.
