I realize I'm not a geneticist, but it seems to me that an actual space alien with 3 fingers and 3 toes would have significantly different DNA than humans and other proto-human species.

The portion of DNA that impacts appearance is very very small.

Because it’s not a space alien.
But three fingers and three toes is nothing genetically.

Not at all. Itd actually come down to a very minuscule amount of DNA and epigenetic expression of some genes and not others.
Hell, look at all the differences between people all over the world and we are 99.99 % the same.
98% the same as Great Apes I think
