You can be glad he's gone and still be leery of the motives and means behind the leak of the information leading to his departure.
You can also be leery of motives and process, and still not rush to cry foul about an effort to torpedo somebody who probably needed to go.

So you're a fan of Eli Lake articles now? Hahaha...awesome!
No I'm not.
I just applaud him for seeing the bigger picture here as there are so called public servants of the executive branch attacking a duly elected and legitimate administration that's trying to carry out the people's business and it's toxifying the political climate.
It's a domestic threat.

It's pretty clear now that the Trump Admin can't trust the IC and will have to take extra security precautions in everything they do including interaction with them.

What makes you think they won't stop at Flynn?
Traitors are like serial killers, they don't stop at one.

If the Trump Administration was told about this a long time ago, but is only dumping Flynn now, there is definitely more to this.

You don't even know what it is and you're already ready to sweep it under the rug. How do Trump's boots taste?

And Trump is now going to just let it happen, completely counter to everything we've seen to this point?

We have no way of knowing of what's going on behind the scenes but if Trump is not making any public comments about Flynn or even tweeting about it, it's probably because he's in absolute bind and he had absolutely no choice whatsoever.
Trump is a businessman and he understands when exactly who has leverage.

I'm going to wait until more information about this story becomes public before making my final judgments.
We already knew Flynn was a hotdog loose cannon though. Sometimes Flynn seemed awesome (he did put Iran on notice), but I never trusted this guy's temperament. Everything I've read about him paints him as being erratic and having poor judgment. On the surface, however, the fact that Trump dumped him tells me that this is a legitimate matter of national concern. This is not just some a-hole like Edward Snowden leaking data to harm U.S. operations.

Flynn resignation shines light on the deep state and attacks on Trump Admin
The larger issue here is the entrenched deep state and bureaucracy that's doing everything they can do to undermine a legitimate elected government.

Certain? No.
That's the thing about situations involving spooks, you don't know what's real and what's not.
But the signs point that way.

So will Flynn be the second person in history to be indicted under the Logan Act, which is itself likely unconstitutional?

This is a worrying fact, but we also can't ignore the importance of WikiLeaks in making leaks the "norm." See also Edward Snowden and Bradley Manning.
Part of it is national identity being subsumed beneath political identity.

It's why we need to see the full conversation between Flynn and the ambassador.
Context is important and if he just simply said that President-Elect Trump will be taking office soon and will be evaluating the sanctions and giving them appropriate due diligence and come to a reasonable decision in an appropriate amount of time.
That kind of speak is neither improper nor illegal and certainly not worth the witchhunt that's playing out right now.

It's possible that the IC wanted Flynn out, and they Flynn accomplished this on his own accord.

Trump is a businessman and he understands when exactly who has leverage.
I mean you can't have concerns about the IC and their nefarious motivation, and still acknowledge that Flynn erred on his own, even if the IC didn't have those motives. It's just like crooked cops catching the actual criminals. It doesn't make them any less crooked, but that doesn't make the criminals any less of a criminal either.

You're combining multiple issues into one.
There is an issue as to the nature and extent of Flynn's communications with Russia. There is an issue as to the nature and extent of the US intelligence's intercepting of communications of private citizens. There is an issue as to the potential use of said intercepts by intelligence agencies to blackmail individuals.
