Add the final leg of my Europe trip.

3.5 week trip, late Sept-mid Oct.
Flying from MSY to Barcelona for 4 days or so and going to La Merce.
Up to Munich for 3/4 days for Oktoberfest.
Down to Budapest for 4/5 days.
Up to Bratislava, Vienna and then on to Prague. 6 days total.
Then where? Would love to do Krakow, but the flights aren't lining up just right. Want to fly out the night of 9/21 and back Sunday 10/16.
Amsterdam, Berlin and Rome are options. Other suggestions for a 3 day stint before heading home? First trip over there. Budget-friendly is great.

When you say the flights aren't lining up for Krakow, what do you mean? I see one very cheap option that leaves Krakow Sunday night with a 13 hour layover in Zurich so you'd essentially get back on Monday the 17th instead of Sunday. Another option is returning from Katowice (KTW), they have flights leaving that Sunday morning and you'd be home by Sunday night. Google flights for Barcelona/Katowice Poland
How about returning from Copenhagen or Berlin? Copenhagen is at $738, Berlin I think is $771.
I went to both of these places in February and had a great time. Copenhagen takes about 3 days to see/experience everything so that sounds like the perfect amount of time. Berlin is great if you are into history/WW2 type of stuff. Since you're already going to Munich though, I'd probably stick with another country just to see what each place has to offer.

Normally I would say Amsterdam. But the weather is going downhill by October. But thats going to be true for all of northern europe. Ideally, you would fly into a north. europe city such as Munich or Prague and start there while the weather is still good. Then fly out of Barcelona which is further south and warmer in October.

I'd add a stop or two on the way between Barcelona and Munich, like along the Cote d'Azur or through the Alps. And just try to fly back from Prague.

Go to Salzburg and Hallstatt Austria after Munich. Just rent a car in Munich and drive.
