One thing that bothered me was how easily the raptors turned on Pratt, and then got back onto his side. He straight up was like "The raptors have a new alhpa now, I'm out.." But then in the middle of the damn fight, the raptor has a change of fricking heart and decides to play for team Pratt all of a sudden (and keep in mind that they were never fully on his team to begin with...he just had a little influence on them).
I also didn't like how the Indominus Rex was dominating everything, and then the T-Rex saves the day. IR was MUCH bigger and stronger, and should've wiped the floor with TR, even with the help of a single raptor (it had already wiped out the other raptors at that point). I get the whole nostalgia thing with T-Rex saving the day, but one of the coolest things about the first one was that T-Rex was never defeated or dealt with...it just was the supreme predator on the island and everybody let it be.
Also, was that the same T-Rex? I didn't remember them saying it was, but it was clearly the same island and T-Rex would've still been there (assuming they live more than 20/25 years).
Also, IMO they made Indominus Rex a little too awesome/gave it too many superpowers. I mean, camouflage, speed, intelligence, etc...even fricking infrared manipulation? Just seemed like overkill and they could've made it this uber badass without all the bells and whistles, so to speak.
All that being said though, none of it was anything that overly bothered me or made me not enjoy the movie, but certain things stood out to me as sort of stupid or unnecessary. And I still really liked it and will definitely be buying it when it comes out on DVD. Definitely a solid sequel, and did a great job of continuing the story of the first movie.

I thought them zooming in showing the scars on the t-Rex at the end, was to indicate that it was the same one

Agreed. He wasn't believable at all as an IN-GEN rep. He seemed dumb, obnoxious, and lazy, which made his demise an expected outcome. I think they could have been 10XXXXX more clever with that part of the movie, and casted an actor that had a more professional/classy appearance to match the organization that supposedly has power, not just a fat neanderthal without reason at all. The smiling at the chaos was stupid and wasn't even needed.
Oh, and Bryce Dallas Howard's character was more than frustrating. She didn't really seem to know anything, or have any useful skills to the movie besides just being the idiot that allowed it to happen.
Why if she is so naive to the dinos nature (as evidenced by her reactions to the brachiosaurus, and other dino moments in which she is physically involved) is she allowed to make all the critical fricking decisions when they IR gets out? It seemed wayyyy too easy for them to decide that they wouldn't evacuate the park at that exact time.
Last I'll say, there wasn't really ever an "awwww wow" at the dinos moment like in the first movie. If there was going to be one, I thought maybe they could somehow show off how the ecology of the island with the dinos had evolved into a very real jurassic period setting, where basically the dinos had spread across the islands.
What if one of those pterodactyl's gets loose? (idk if it was pterodactyl )

Best way I can sum it up for me was that there were a lot of really stupid parts/things throughout the movie, the acting was overly bad at times, and it was stupidly cheesy at times. But I liked it because dinosaurs. The fact that it was basically Jurassic Park 2.0 made some of the things I just listed not a huge deal. So while it was pretty stupid at times, I still really enjoyed it.

I assumed the containment team that flew in on the helicopter and shot one of dimorphodons while on the way in took care of all that.

Yeah, but they shot them all down, right? It doesn't seem logical that they'd just automatically swoop to pick-up/feast on the tourists. I still feel like a couple or more realistically would have just flown to make a nest, and then started functioning in the environment, and all it would take is one female to start traveling to a new island to get the species spread.

Dimorphodons is what they were? How do you know that? Did they say it in the movie? Im not disagreeing, just annoyed I missed the name.
