Comic Book Fans: how does Batman vs Superman work?

This is not a bash, just an honest inquiry. But how do they handle this matchup, or what's the catch? I know Batman is crafty and has technology out the wazoo, but I can't imagine a scenario where Superman can't just pile drive Batman into a puddle of goo if he so chooses. It's obviously a cool concept, but from my limited knowledge of comic book history with these character, I don't see how it works. Does Superman get nerfed?
I can see they get to a point where they realize they are on the same side and they work together, but is this an actual "they can't stand each other and wish death upon the other" confrontation?

Tpyically, Batman quickly figures out that Superman is Clark Kent, I mean no shite right? Those glasses are working Kent! Bats then observes Superman from a distance, devises a way to incapacitate him. Potentially holds him for interrogation / intimidation with kryptonite, or by depriving him of sunlight for an extended period of time.
They have contrasting styles, but learn to trust each other in the end.

Well let's start here, this is incorrect.. Batman always keeps kryptonite in his belt. In a fight between Batman and Superman... Batman pretty much wins every time - FWIW, there is even a series on the Justice League where you find out that Batman has a "contingency" for every single member of the justice league to "take them out"
When Superman ask him why, Batman basically responds with a "you being a bad guy is one of the scariest scenarios I think any of us could think of"

in a sense.. once again, Batman couldn't ever lose to Supes, Batman will always have the Kryptonite on him.

Nope, they are good friends - Batman, though dark - still cherishes human life and refuses to kill, just like supes (in fact I believe Supes has kill more people in the comic books than batman), just look how he keeps the joker alive, even after the joker paralyzes a teenage girl and kills his teenage sidekick!!!
P.S: They become extremely good friends because of the Justice league as well, working together and all that jazz.

the dark knight returns as exhibit A, but that just is too "comicy" for a movie.

they punch each other in the face several times until Batman wins by throwing a batarang at Supes left Krishna tendon, the only vulnerable spot he has b/c that is where Lor-Van held Kal up the time he dipped him in the Lazarus Pit.

The Batman/Superman comics have inflated Batman into a guy who is not only superwealthy and well versed in combat, but a guy with the tactical foresight of a million Sun Tzus wrapped into one brain. It's quite, for lack of a better word, comical.
Essentially, Batman fanboys wanted to see Batman actually battle and fight beside actual superheroes. He often gets his arse kicked until he figures out the weakness of his opponent. The problem is, even in the world of Batman, before he figured out his opponent's weakness, he'd be obliterated.
But it's comics, so you have suspend your disbelief, or in the case of Batman versus, really, any other superhero, put your disbelief into a permanent state of cryogenesis.

I know the writers at DC have decided that Superman has a genius IQ, which he uses to formulate plans like "I'm going to punch that thing in the face" or "I am going to fly, run real fast, and then punch that thing in the face."
Batman is always thinking. He always has a contingency, and a contingency for that contingency.
The caveat with Batman is preparation. Given enough time to prepare, Batman can beat anyone. A-N-Y-O-N-E.
But in a spur of the moment "punch you in the face" battle, Superman wins because of the genius IQ that DC writers have decided he has. . .

If the movie wants to go cliche', it would be easy to put Batman and Superman at odds.
Batman is framed by an antagonist with the intent of causing Superman to come after him. They go against each other until it is sorted out that the entire thing was a manipulation by a third party at which point Batman and Superman team up to take out the third party.
Done.
How difficult is that?
