What's your favorite video game boss battle and why?

I'm not certain this is my definitive answer but the new Metal Gear game got me thinking about how awesome the sniper battle with "The End" from "Metal Gear Solid 3: Snake Eater" was.
It perfectly matched the stealth aspect / theme of the game, it was a slow, meticulous fight, which is uncommon for most bosses, and you had 3 different ways of winning it.
You could either snipe him enough times to kill him, sneak past him entirely, or wait a week (real world time) and he'd be dead from natural causes when you loaded your game.

I've always loved the last boss of Yoshi's island 2. The music is awesome and its a bad arse battle.
And there is this. Giygas from Earthbound. One the creepiest, fricked up boss battles of all time.

It is kind of a stale idea in gaming. Its like everything has to have a boss. It is what it is. Some are epic, most are meh.

I got a laugh out of this one
Alpha Protocol was a fun game and the absurdist aspect of fighting a coke snorting 80s fan while "Turn up the radio" was blaring was pretty awesome.
Overall though, bosses exist to change up game mechanics and most do so in annoying ways. A good example of this is Deus Ex: Human Revolution.

Spirit Temple in Ocarina of Time for 2 reasons:
1)Spirit temple is so bad arse
2)Mirror sheild is the most bad arse item in the game

ALMA ninja gaiden. Maybe not my favorite... that might take some time to think of, but it was definitely my most frustrating. I simply couldn't beat the bitch for about 4-5 hours

I agree. That is a perfect example of boss fights not being used how they should. A boss fight should reinforce game mechanics. They should be the culmination of all you've learned up to that point.
The fight with "The End" is a perfect antithesis to the Deus Ex:HR boss fights. You don't even have to fight him. You can just sneak past. They should've let you do that somehow in DE:HR.

YES! That was a tough fight. You always had to be dodging. It was fun, but intense and just one or 2 mistakes could kill you.

I didnt even know that you could defeat The End all those different ways. It took me 45min to beat him.
My strategy was to quickly scan the horizon for light reflecting off of hia scope. If I didnt see it I would scan everything with that sound magnifier thing, listening for his breathing. Finally, when I found him id keep the sound thing on him and listen till I heard snoring. Then id sneak over there and fill him full of lead. This process took 4 times. Lot of patience which made it a beautiful challenge.

The final fight with Ganon in Wind Waker has always stood out to me. Epic setting with a straight up sword fight against an imposing foe. And then, the shockingly violent end to the whole thing.
