Japan flights

My gf is taking her son to Japan for his graduation present. They're staying 10 days. She's wondering if they should fly in and out of Tokyo or fly into Tokyo and leave Japan out of Osaka.

Did Japan back in March.
Flew into Tokyo and out of Osaka. The Osaka routes back to the States will almost assuredly have you go from Osaka to Tokyo/Incheon/Taipei/etc then back to the States. There’s very few direct flights from Osaka to the States. If you do find one; odds are it will land you in LAX or San Francisco.
Our flight route had us leave Osaka then to Tokyo and into Toronto before heading back to the States. It was a long haul. Cost wise and time wise; we found that paying to take the Shinkansen back to Tokyo would have cost more than simply departing via Osaka. It ultimately wouldn’t save any time either. But a bullet train back from Osaka to Tokyo is definitely an option which would allow you to arrive and depart via Tokyo.

I took the same route. Osaka to San Francisco to Denver to New Orleans

It really doesn't matter that much considering you can bullet back to Tokyo in 2.5 hours.

Take care when looking at connections, since you don't live at a hub. If you think you're going to clear immigration and customs at SFO or LAX in under 90 minutes to connect on the way back in, she's signing up for a risk. Since you're in AR, I'd suggest getting a non stop to/from TYO (either HND or NRT) out of either DFW or IAH.
ANA is still running the promotion of free domestic flights if you book the international flight on ANA (which they have out of IAH,) so you don't even need the train back from Osaka.
ETA, that's direct from ANA, typical cute grammar issues you get out of Japanese native speakers.

I just did this back in November. I flew into KIX and flew back out of HND. It's WAY easier to get back from HND. I'd recommend if they want to see Osaka going there first. The travel time to get back to South Louisiana was almost 30 hours coming back through KIX and you still connect through HND in Tokyo.

I disagree here. You are right. But doing this and flying out is not nearly as easy and usually not nearly as cheap as people originally think.
It’s a hell of a lot easier and generally saves time to fly from a 3rd location especially if you can get a flight back to the states from there for close to the same.
You have to get to the train, cost of the tickets, get from the train station to the airport, make it all work time wise, any costs associated like meals, travel, etc from and to the train stations, etc.

Eat at a Lawson or 7-11 like everyone else. 
Flying out of anywhere other than TYO will nearly guarantee you're going to have to clear immigration at an interim stop like SFO or LAX before the first of probably two connections stateside. Versus relying on those sloppy intra Japan train or airline schedules .

The expenses from most of this can be greatly reduced by staying near one of the major train stations such as Shin Osaka or Tokyo Station and also bento boxes are cheap and delicious. Considering the Shinkansen leaves every 20 minutes it easy to make it work at any time with limited planning.

I feel like you're speaking from general experience and not Japan specific experience. But maybe you aren't.
Other points were raised above.
For me, I had award tickets into and out of Tokyo.
So I landed in Tokyo Haneda, took the airport train to Shinagawa and then the train to Kyoto. I was on the Kyoto bound train within 1.5 hours of landing, including immigration.
I did Tokyo as my last stop. My point being sure going in and out the other is the most efficient, but don't sweat it if you can't make it work.
