I know they are killing bad guys but does it bother anyone that Reacher and pals are straight up murdering people?

It doesn't hit me that way. The usual tone of the show and Reacher's dialogue about having more people to kill is in keeping with the "having a little fun" lightness that went with the killer action scenes and sometimes serious bent. Very much like the opening scene of the first episode this season. Sort of like a toned down "Banshee" feel.

He shoots a cop in the head (even if it was a dirty cop) and its no big deal. Combine that with the death of Russo and that city PD would be going apocalyptic looking for the shooters.
There is a little bit too much suspend belief in this season.
