What's the best way to do this? Any particular website that is better than others for online booking?

Tren italia
I booked mine from Milan to Venice directly through the train online. I'm pretty sure it was tren italia.
I might have used this one though, not sure ItaliaRail

I doubt you will need to book in advance. This is a frequent rout....I bought my same day ticket out of a machine at the St Maria Novella train station in Florence. It even had English instructions.

Ended up missing one of our trains and had to do that. If your flight being delayed could cause you to miss your train I would go that route. We only got a refund because my wife was pregnant.
Also, don't let the vagrants/gypsies try to walk you through booking on the machines...

Book the fast train and book the first class cars. It's worth it in time and comfort.

I booked Tren Italia in advance. It was pretty straight forward, but that was a few years ago.

Idk if first class cabin is really worth it for the relatively short trip. But definitely get the fast train.

Book online the day before on Tren Italia's website. Their mobile site is easy to navigate and tickets are emailed to your phone. You can book day before and get on for €40/50 per person no problem.
