Local Discount Auto is my #1 go to. They have a good inventory and prices are lower than the chains - about equal to Rock Auto on most things.
Rock Auto is my #2 if its something Discount Auto cant get quickly.

For MOST things, any store is good.
The 2000, as stated, is an NB (99-06), but there's a sub-generation in that group. Depending on the subgeneration, there's a different alternator and a different brake caliper.
Nobody had the correct alternator, I had to have it rebuilt. Fwiw there's a shop in Baker that did it for reasonable. He had it ready in a day.
For the brake calipers, only NAPA had the correct one. Autozone, O'Reilly's, and Advance all had "the other" caliper, which doesn't fit, despite it being listed for my car.
As others have stated, if you can wait, online is the way to go. Rock Auto, or in the case of popular cars, a specialty site (for Miatas, there's Moss Miata or Gold Coast Miata).

To add- staff in stores is a mixed bag. I've found good, knowledgeable people in all of them, and I've also found clueless kids in all. You're usually wanting to find someone middle-aged, if you want somebody who knows anything beyond "it's listed for your car".
The one thing that pisses me off the most- if I make a call to confirm they have something, then drive across town to get it, and find out you lied because you didn't bother to look on the shelf, then frick YOU. I had that happen once with an Autozone, the one over on Burbank I believe. They listed something in stock, only one in the city, and I called to check. Dude said "yep we got it". I asked to make sure, since it would take an hour to get there, and I needed it that day. He said "yep". I asked them to hold it at the desk for me. I got there, and they didn't have it. Said it was a glitch in the inventory system.
