How to waterproof fill a 1.25" hole in boat console???

So I had to drill a 1.25" hole int he top of my console to run the GPS wires. I tried filling the hole w/ fiberglass mesh tape and 5200 but the 5200 just dripped down the wires into the console.
Any suggestions?

Don't think that will work with a hole that big and 3 wires running through it.

Metal "clamshell" from west marine or jus fiberglass over it

You can use fiberglass tape, wet it thoroughly and apply it on the backing before you stick it up there.
Get some plastic wrap/visqueen and duct tape it in place or use cardboard or wood to prop it up and make a backing under the hole. You use the plastic so the cardboard or wood does not permanently bond.
Let that set overnight.
Then use some fiberglass filler and fill in the hole once the cloth tape is hardened on the backside. Don't fill it all the way up if you want to throw on gel coat to make it look nice.
If you do gel coat, get some plastic (good visqueen is great) and tape one side down good. Throw on the gel coat then pull the plastic over the hole and pull it tight. Tape the other side. The plastic will help smooth out the top surface to create less work sanding to blend it in smoothly.
Also, It will need to be above 60 degrees to cure it all properly, so you can wait till spring or a nice warm day, use floodlights up close (2-3 feet) to push it to harden, or put it in a heated shop to do it today.

Do I not need the seal to be flexible since I'm running my GPS wires through this hole?

Fix the hole totally.
then go buy a clamshell thing or a "waterproof" thru-console wire jack with rubber seals from west marine.
Drill new hole of proper size to install new through console wire fitting.
Success.

I hope that 1.25" is a standard size so I can just use the hole I drilled yesterday.

Guess you got your HDS7 in?
I've only got to use mine for one weekend (3 days fishing) and really liked it.
I just put a combo Standard Mapping card and a bestgps hotspots fishing card on my Christmas list.
