Gorgeous temple complexes in the woods. I was there in November, and the foliage was electric. Looked like someone took a picture and got silly with the saturation. Do some research and see if it's your thing, but having done both, I would be willing to sacrifice a day or so in Tokyo for Nikko.
ETA: If you're looking for an onsen experience, see if you can fit a stop in Hakone between Tokyo and Kyoto.

Ya, I had Hakone as an option but the more I read it didn't seem as easy to do with a kid transportation wise, as the trains don't exactly drop off at the door from what I can tell.

It depends heavily on where you are staying. We stayed at the Hyatt, and it wasn't bad taking the funicular. But yeah, could be tough with a kid.
