It is improper grammar because the plural possessive pronoun "their" is modifying the the singular pronoun "everyone."
It should be, "Everyone has his passport." Or just write a more precise sentence without an indefinite pronoun.

All the people of a group has a passport.

It's referring to multiple people at once. It's no different than using the plural pronoun "they". I know the grammar rule is to treat it as singular, I just think that rule is in err.
