This is a good point, often when the tire is on the rim and flat you have to squeeze the tire behind the stem to get the chuck to seat far anough on press down the valve and would explain the issue going away when the tube is out.

Just squeeze the tire behind the valve so you can get solid pressure when seating and locking the chuck onto the valve stem.

I always use to put the valve stem side down and then sit on top of the wheel thus ensuring the valve stem was solid and easy to lock onto.

If you have ever pushed the valve stem all the way into the rim it's a mistake you won't make twice.
