There was a thread recently about places to eat in Chicago, search for it because there were some good suggestions in there.
The Girl and the Goat was quite possibly the best meal I've had in my life. Cannot recommend it highly enough. Call ASAP to make a reservation because it books quickly.
A bit obvious, but you should catch a show at Second City. It's really amazing to go and see a show performed on the same stage that so many comedy greats got their big break.
Edit: if you like beer/breweries, go to Half Acre. Really cool brewery with awesome beer and friendly staff. They gave us a private tour of the place on a whim.

Chicago is my favorite city in America.
Lots of decent hotels in the River North neighborhood, within walking distance to everything. Do the river cruise (or river + lake) at least once before you die.
Art Institute is a must see. Field Museum also good. Navy Pier is a tourist trap.
Kingston Mines for some live music. You'll need to cab it there.

Just blind book in an area you want to be in.
I got in a 4.5 star boutique hotel on Magnificent Mile next door to Purple Pig for $80/night.
