The Queen of the "cover more popular than the original song" must be Linda Ronstandt.
Of the several she did better than the original artist, this is my favorite:
She always had an all-star back up band as well, led by Andrew Gold.

I like Disturbed's version of The Sound of Silence better than Simon and Garfunkel , which I also love.

She also covered Zevon's:
and Zevon's Carmelita. Great song, not sure if Linda's version was ever much of a hit.

Van Halen's singing Oh, Pretty Woman, comes to mind. First written and sung by Roy Orbison.
Elvis - Something. I later found out the Beatles did it and George Harrison wrote it.
Doors - Gloria
Ram Jam - Black Betty.

It's My Life by Talk Talk in the 80's
covered later by No Doubt in the late 90's or 2000's
ETA: not sure which version is most popular, they're both great

Mazzy Star covering Bake My Biscuit from Memphis Minnie
Minnie may have also been the one who gave Zeppelin When the Levee Breaks, or maybe Minnie borrowed that from someone before her

Not more popular, but better than the original:

Memphis Minnie and Kansas Joe McCoy. It's about the 1927 Flood.

I assume the Eagles cover is the more popular version because that’s the only one I’ve heard on the radio.
