This... There's no way they're going to lose him as a cast member, but I also don't think they can have him as the heavy every episode either.
Since they revealed some stuff I've been thinking that somehow Thawne and wells will be separated sort of. Thinking back to the point where Cisco was running tests on the Nora Allen crime scene and found future Barry's DNA and a second party that did not match anyone else, including Wells...I've been thinking that whatever Thawne did when he became Wells must have altered his own DNA enough to still be predominantly Wells'. If so, then they could come up with some sort of way to have Thawne break away from Wells' DNA and leave us with a Wells to still be mentor to the team and a separate Reverse Flash that can pop up from time to time. Kind of sort of a clone of the old Wells but one that has Thawne's memories of the past 12 years...?
Just my own hopes, really...

But now you've got me thinking about separating Thawne from Wells so he could still be on the show. Since they now found Well's body and they know where the car accident occurred and Barry genuinely likes Dr. Wells, maybe when Barry races back in time to save his mom, he will also save Dr. Wells. Thus Wells will remain Wells and will help the team in the future.

Eobard makes reference to the particle accelerator that Wells and Tess? creates (I just need it sooner). Barry could go back in time, save his mom and Wells, and yet still be the Flash. Then, you could have Eobard come back from time to time to mess with Barry.

Right...it likely is. My point is that Cisco clearly had Wells' DNA to use to match samples against. One would assume he had gotten it at some point in the recent past from Wells/Thawne rather than some old sample 12+ years ago taken from actual Wells. If he took it more recently and Well's DNA was sill there and that's why Wells wasn't a match, then Wells' DNA still exists in the Wells/Thawne body...is my thinking.
Now...one could argue that Thawne being a future genius and all assumed that at some point he'd need Wells' DNA for stuff like this and kept it around just in case and he somehow got that into the system to be used to test against.
However they do it, I think Wells' as the nice, calming mentor guy has become integral to the show. His presence, as Wells, is still needed I think. I'd think the writers would go out of their way to find a way to keep that character around...either by my little DNA switcheroo or as you suggested saving him or bringing him from the past into the present or something. But if I had to bet, I think at some-point in the future we'll have the actual Wells and a Reverse Flash played by the guy who played Thawne before he took over Wells' appearance.

The device that Thawne used on Wells changed Thawne's DNA to Wells' DNA outright. The reason that Thawne/Wells' DNA didn't match is because Wells was never at the scene. So even if Cisco had taken Thawne/Wells' DNA on the spot and tested it, it would never have matched since Thawne/Wells' body no longer is made up of Thawne's DNA, only Wells' DNA. Wells' body and consciousness is literally dead, so I don't see how Wells can be "split" from Thawne.
Now Barry going back in time and stopping Thawne before he kills Wells is still and option.
