When going into each room, it appeared as if Gemma changed her severed state. For example, she did not remember sitting in the dentist chair after she stepped out of the room. Was she becoming her innie when she stepped into the testing rooms?

I'm just spitballing here as I'm trying to avoid overanalyzing what's happened already versus what's yet to come...
But given the grandiose and cultish nature of Lumon, isn't it expected behavior for them to overhype the importance of Cold Harbor? Cobel, Milchick, even Helena are/were fully immersed into this Kier mythos and their lives and identity revolve around "the work." We also don't know to what extent everything is compartmentalized from the top down. It stands to reason that success and milestones could be described hyperbolically to perpetuate a sense of purpose and achievement for those who don't understand the actual mission.
Just a thought. Given the nature of the show, it seems like a good way to keep the audience off balance as well. I hate to hear that some were put off by the finale because I think it's the best show running right now.

I think it is pretty clear one or all of the following is happening:
1. They used Gemma/Mark to create the perfect severance innie, “cold”, no emotions, controllable. This “code” could be used to transmit to the world and control innies forever.
2. See point 1. They want to “remove pain” from the world through severance like Kier.
3. We are witnessing a simulation within a simulation to the Nth degree. Notice how almost everything was old: the computers, every single car, etc. but it was mixed in with newness. The real world is “off”, odd compared to ours. This new cold harbor “programming” will be used in the next simulation to create another attempt at a perfect world. The “board” is the real world programmers, the true creators. That is who is controlling and speaking through the animatronics.
By the way, Kier is obviously a nod at Soren Kierkegaard. He proposed in The Sickness Unto Death that true despair is being out of harmony with oneself, or being unwilling to be true to one’s self. He also delved into the idea that choice equals true agency and asked, if choice is removed (an innies existence) is that person “real”?
