I think if they embrace the "comic-book-ness" of the X-men & simply depict them as uniquely gifted heroes added into the MCU mix, they could be like every MCU hero that has been introduced.
Don't try to make a relatively serious/realistic movie like Singer/FOX did, where the whole plot revolves around government oppression, equating mutants metaphorically as outsiders like gays & minorities.
Sure, fighting oppression was a big storyline in the comics, but it's been done by FOX (like Spiderman's origin was done by Sony, so Marvel skipped it). It can be hinted at, but not be the driving focus.
Xmen had plenty of other villains they could battle and other countless issues/threats to explore/defend in their solo movies.
Just let me see Wolverine battle the Hulk and witness the spectacle. It can be done without any required social commentary .

Anyway, I agree with Freek that Singer kind of pigeonholed the X-Men into one storyline that he liked and tried too hard to make it realistic. It cut out a lot of the fun fantasy stuff. Yeah, the government might have problems with them, but people with their powers can do a lot off the grid too. In the comics they had years of storylines premised on the idea that they were basically underground and unknown to the public.
