And it seems two things can happen:
1) The movies can just ignore SHIELD, as it will function differently in the universe, but events can resonate between the universes
2) The movies can react to the new SHIELD and play along, maybe Stark becoming Director eventually as the new SHIELD is again, the backbone of the MCU.

If Marvel pulls half of this off, that would be impressive. That's a fairly complex linking between shows and movies.

I've only seen it done ONCE anywhere close to that level...STARGATE.
Star Trek did pretty well linking The Next Generation, Deep Space Nine, and Voyager into the movies.
