As a Georgia Tech graduate and lifelong fan, the athletic department that I hate the most is the Georgia Tech athletic department for the following reasons:
1) leaving the SEC in the 60s
2) signing long-term deals with Russell Athletics (should be rectified soon with the contract ending in 2018 and Russell advising us that they will allow us to leave the contract early if desired)
3) hiring/keeping/extending Chan Gailey (annual 7-5 record with one blip in 2006 but still finished that year 9-5. Paul Johnson has had a couple of lower lows than Gailey ever did but his highs have been more pronounced, which I think I prefer)
4) giving Paul Hewitt an automatic rollover contract that we are still paying out even though we are on our 2nd coach since he was fired. (hopefully we have finally rectified this with the hiring of Josh Pastner)
5) Getting probation in the early 2000s because our academic advisors didn't understand the rules regarding degree progress
6) Getting probation in the late 00s, early 10s for being stupid and not cooperating with the NCAA during an investigation. The probation was primarily due to the AD informing the head coach that a player was being looked at when the NCAA asked the AD to not disclose the information. We did anyways and it was found out.
We are our own worst enemy.

probably florida.
to be honest, you have to be good at multiple sports for me to give a frick about your entire athletic department. i hate duke and kentucky, but only for basketball (kansas is likely similar in this regard for others). come footballl season, i often times even cheer for those programs.
so, unfortunately, it's a compliment to florida that i actively cheer against them all the fricking time because they are so damn good.
