Football play clock-officials standing over the ball

I have noticed this for a while, now, but it really struck me in the Kentucky vs. Vanderbilt game on Saturday. Vanderbilt wanted to run up-tempo, and got to the ball really quickly most plays.
Then, the Center official would come storming in from the offensive backfield, and the Umpire would step up and they would stand over the ball to allow defensive substitutions. OK. According to the rules, the defense is allowed to substitute.
The whole point of up-tempo offense is to be, well, quick or "up-tempo." So this rule, and the officials running in to hold up play makes me wonder why anyone, then, runs up-tempo if the officials are going to prevent them from running the offense at the tempo they choose within the time-allotted.
Secondly, I notice that the play clock RUNS while the Center and Umpire are both standing over the ball. I find that patently unfair to the offense. WHY are they "penalized" by a running play clock when they have no choice but to obey the officials?

They can run the offense at the tempo they choose as long as they don't sub.

The offense can run up tempo as quick as they want if they don’t substitute. If the offense substitutes, the officials will give the defense the opportunity to match the substitution personnel.
When the offense doesn’t sub, the ball can be snapped immediately after being set for play.

Then don't sub. It says that if the offense subs the defense gets too as well. Seems cut and dry.

That's probably because the offense was subbing players. Idk why you're confused.

substituting... and allowing the defense to match the substitution you make... is a part of the 40 seconds
if the offense decides to make a late sub... that's on the offense

very easy answer...
usually in this case they are waiting for all officials to get back in their positions and go through their presnap responsibilities.
