It's obvious to everyone at this point Jefferson is the standout starter, but most depth charts I've noticed have Shep as the #2. If Jefferson were to go down do you think we run a two headed monster with Shep/Lee or do you think Shep is the true #2 QB at this point?

Lee is most definitely the number two quarterback. I would actually go as far to say that if Jefferson gets hurt and Lee goes back to last years form or anything close to it Garrett's redshirt will be burned and he would be the number three qb.
For true qb it goes:
Jefferson
Lee
Garrett
Shep

lee starter, but they would split time, and give def coordinators headaches

seriously though, lee is the #2, however, shep will play more than lee this year, barring injury to our QB's.

lee is #2 and with garrett likely redshirting he's #2 a LOOOOOOOOONG way ahead of shep

You haven't seen a depth chart. Lee is 2nd.
