Phantasy Star II had a pretty grim storyline and the ambiguous ending didn't really resolve that. Depressing (but great) game all around.

Those early Phantasy Star games were ahead of their time. Play through II, skip III and then play through IV.

It was sad but of all the possible outcomes that is how it went down. The woman who's heart I broke ended up dying. That is what made it uniquely my story and why I love that game.

SPOILERS FOR AC IV: Black Flag BELOW
Assassin's Creed 4 was pretty damned depressing. All the pirates were killed, including Anne Bonny & Mary Read. Kenway's wife died while he was dicking around the Caribbean. And he's left to raise his daughter on his own.

Anne Bonny was the red haired chick who is singing the song at the end of the game. She lives. Captain Kidd is the one who dies.
What really sucks though is Edward goes back to England filthy rich, finds a new wife, gives birth to the future Templar Grand Master of the North American Rite, and eventually gets killed by some Templar grunt with his daughter getting shipped off to slavery and Haythem indoctrinated into the Templars.

Metal Gear Solid 3's ending is pretty sad and gives Big Boss several damn good reasons to turn evil.
Metal Gear Solid 4's ending is just crushing, between Snake putting a gun in his own mouth, Zero dying, and Big Boss collapsing and crying because he's too weak to even light his own cigar. It doesn't help that you know Snake won't live much longer.
Even before that, the exchange that begins with:
Sunny - "Uncle Hal, where's Snake?"
Otacon (fighting back tears) - "Snake...is very sick"

I would also say Uncharted 4's ending is pretty damn sad, but sad in a happy sort of way if that makes sense.
