I'm partial to the Ogre Battle Saga games, since it's one continuing storyline across multiple games and platforms. Closest thing to an epic in all of video games.

Wow. Really surprised by the responses here. Doom only mentioned once and do you guys even know the words half-life?
List:
1) Half-Life 1(totally ground breaking) and
b)2 maybe just below it
2) Doom franchise(legendary campaign, looking forward to Doom4)
3) Halo:CE(not to be confused with it's half retarded step cousins they called 2&3)
4) Counter-Strike(probably lower than it should be, but hey it's technically just an expansion of Half-Life)

Begins and Ends with Morrowind
The game was huge. Hundreds of hours of playing time and some of the caves were down right creepy with chunks of human flesh hanging around.
Oblivion was great graphically but still nowhere as deep and some of the creepy atmosphere was lost.
Morrowind hands down.
Great graphics for the time.
Hundreds of hours of quests.
Mods made the replayability factor tilt off the scale.

The two that stand out to me are Counterstrike and Civilization IV.
The genres are so completely different that it is near impossible for me to choose just one. Both also have very extensive user created content which adds to the appeal for me. I have never become bored with either.
Honorable mention would be Sid Meier's Alpha Centauri.
