I was thinking this also. If you say you have to mess with the throttle then it is probably the switch that prevents you from starting in gear.

Thanks for all the responses, Gents. EveryoneGetsATrophy might be on to something...I have noticed that sometimes even though I feel the click to neutral coming out of gear, I might have to move the throttle around to try to get it to "seat" back into neutral before it will turnover again.
And I knew there was a term for what I'm calling "taking it our of gear" - Yamaha calls it "neutral warm up". I've also seen this description on Ebay:
The fast idle button can be used to advance throttle without shifting into gear. With control lever in Neutral, push on the fast idle button(cover) to open throttle for starting and warm-up.
Never doubt the power of clear communication.
The OB comes through again!
