At the end Kevin is like Wait, I'm not retarded" or something like that.
But yeah, Holly thinking that about Kevin is one of my favorite things ever on the show.

Gay Witch Hunt is the absolute best of everything.
Michael: Can you tell who's gay and who's not?
Dwight: Of course.
Michael: What about Oscar?
Dwight: Absolutely not.
Michael: Well, he is.
Dwight: Well, he's not dressed in women's clothes, so...
Michael: [deep sigh] There could be others... I need to know. I don't want to offend anybody else.
Dwight: You could assume everyone is, and not say anything offensive.
Michael: Yeah, I'm sure everyone would appreciate me treating them like they were gay.
Michael: Can you tell who's gay and who's not?
Dwight: Of course.
Michael: What about Oscar?
Dwight: Absolutely not.
Michael: Well, he is.

Rewatching Season 5. The "mentally challenged" gag only went into the first episode, Weight Loss.
In the opening scene, they're on the warehouse scale weighing in for the corporate weight loss competition. They weigh 2236 lbs. they realize Pam is on the scale and make her get off because she is leaving for Art School in NY. They reweigh at 2110 lbs. After a moment, Kevin says, "Wait ... Pam weighs 226 lbs?" There's a little back and forth between Pam and the others. Holly looks at him and says, "Math is hard." Later is the episode is the scene when Angela calls Kevin a dummy and an idiot, and Holly defends him.
The gag definitely carried into Season 5, just not as far into it as I thought.
