I just don’t think t works because the X-men and one of their main villains magneto are entirely based on anonymity in a society that doesn’t accept mutants or enhanced individuals. You can’t habe people hate mutants but love Thor and captain America.

They did it in the comics for decades and no one ever questioned it. Even in alternate continuities when the sentinels were sent after enhanced humans like Captain America it was only after most of the mutants had already been eliminated.
And besides, I think you underestimate the general public's affinity for accepting blatant hypocrisy.

That's what the Civil War storyline was about, no?
Anyway, I agree with Freek that Singer kind of pigeonholed the X-Men into one storyline that he liked and tried too hard to make it realistic. It cut out a lot of the fun fantasy stuff. Yeah, the government might have problems with them, but people with their powers can do a lot off the grid too. In the comics they had years of storylines premised on the idea that they were basically underground and unknown to the public.
