Looking at going for a long weekend this fall. My wife wants to fly in Friday AM and out Monday AM - is this enough time to enjoy the city or should I push for arriving Thursday?

Yeah that should be plenty of time to explore the city.

Wouldn't be enough time if you're hoping to do day trips outside the city, though.

I just went there a few days ago and it was a great trip (Thanks Abitafan08!). We stayed at the Club Quarters Hotel. It was in a great location and had the usual perks of a boutique hotel. The highlights for us were the JFK museum and an absolutely superb dinner at Limoncello in the North End. Have fun.

Mike's Pastry has another location now by Harvard, no lines.

Check out Coolidge Corner, neat little place to grab some food.

Boston is a great city to walk. We stayed in a apt in the North End and just a lot to do within a mile or two.
