The Covenant? What malfunction? Not trying to be rude, I just don't remember what you're talking about.
The incident at the beginning of the movie after the solar sails deployed. There was a pulse that fried some of the ships systems. They then find the signal that causes them to go the planet David was on.

Ah ok. Good eye.
I do think, this is just me, but I think that was just a random thing. It was Walter on the ship at that time anyway. David was still on that planet.
Although you have a point with them intercepting the signal from that planet.

The pulse thing was just a random event.
David had been on the Engineer's planet for 10 years and was stranded. He had killed every living animal on the planet and needed to get off to continue experimenting. He turned on the beacon to play the hologram of Shaw singing knowing if any humans ever picked it up they would be curious and check out where it originated from, giving him a chance to escape from the planet. When Tennessee got far enough away from the Covenant he was able to pick up bits of the transmission from the beacon.
