Keep in mind that Jon is desperate to get as many people to join his fight against the White Walkers as he can. I think of all people in Game of Thrones, Jon is the one person who could put his personal feelings aside for the greater good. So it wouldn't shock me if he tried to gain the Lannister army to help him in the War to Come.

I'll be really disappointed if they're really going for a fan-pleasing good vs evil ordeal.
