If the drone was flying low over his property and he didn't want it there, he has every right to do what he did.

No, he doesn't. You can't shoot drones. I'm not saying the law is "correct" but that's how it's applied right now. Law always lags behind technology (see: kids being charged with sex crimes for sending nudes of themselves).

Didn't him getting arrested show that he didn't "have every right to do what he did"?

You can't destroy someone's property just because they may be trespassing.
