Question, do you all leave in rocks, bushes and other things? Or do you pay to have them removed? Is there any defensive benefit to these things being there?

No benefit. If you have extra coin remove them because you get gems and they grow back

The only benefit is that attackers cannot place troops on the plants/rocks so it somewhat widens your base area depending on how you are setup.
You get gems a lot of times for removing them and gems are pretty valuable.
