If the alt timeline was some version of purgatory used to reunite everyone, then why did Jack have a son? He definitely never had one in the regular timeline. Did he just peace out on his son and leave him in purgatory? Kind of a dick move

Yeah, its kind of a dick move, but an even bigger dick move involves Jin and Sun dieing and leaving their poor little baby to fend for itself. How selfish! Dicks.

I think the emphatic comment by Locke to Jack: "you don't have a son" helps to explain/smooth over the apparent inconsistency. The flash sideways timeline was a collective fabrication by Jack and those associated with him to help them all move on together. David was a Jack's manifestation to help him become the kind of father that he had hoped to be.

Why doesn't Ben go inside the church in the finale?

And I guess Desmond is just stuck on the island with Ben and Hurley the rest of his life?

Ben stated that he had some things to work out. Some fans theorized that Ben might serve a similar role as Desmond in bringing loved ones together in their own version of purgatory.

When Hurley asked Ben what he should do now that Hurley was the island protector, one thing that Ben suggested was helping Desmond get back to Penny or something like that. Hurley asked how could they get off the island and Ben said that was how Jacob ran things and there might be a better way.

When Hurley asks Ben about this Ben states, "That's the way Jacob ran things. Maybe you can do things differently" or something like that. We are to assume Hurley is able to help Desmond leave the island.

Jack's "son" was his way of making peace with himself/the relationship he wished he would have had with his dad. Jack's son forgave him and then formed a good relationship with him, something he never really did with his dad.

He needed to make things right with Alex, since out of all the characters, I think Ben sacrificing his daughter was the single most horrific act by anyone in the series.

No he isn't. It is heavily implied that he made it off the Island. People can't leave the Island was Jacob's rule, but since Hurley is in charge he can now change that. The sailboat was still on the Island and all Desmond had to do was get on it and leave.

A 30 minute epilogue was filmed and will make the DVD. It was just Jack dying was the perfect way to end the series properly.

He must have "not been ready." Like Anna Lucia. Desmond said she wasn't ready. There are a host of other characters that weren't in the church. I reckon Ben might round them up at a later date.
