I'm really doubtful that he did for the following reasons:
1) In his fever dreams before dying he talked a lot of Daenerys, her dragons, and that Melisandre is wrong about Stannis being Azor Ahai that it's likely instead Dany. I think had he known Jon Snow is who he is, that he would've thought it was possible that Jon could be Azor Ahai.
2) It was Aemon's idea for himself and Val's baby to be removed from The Wall and Melisandre's reach because of their "King's blood". If he thought Jon Snow was the son of Rhaegar and Lyanna he would've been vocal about that knowing that Melisandre is executing people with King's blood to empower Stannis.
Now that's not to say he didn't think Jon Snow was something special and definitely different from your run of the mill bastard.

This is what makes me apprehensive on him knowing it. I think he would have told Sam that Jon was Rhaegar's heir on his death bed and the true Prince that was Promised.

Hi, y'all. Just saying hello, I haven't been on in a while. No new book, we've crackpotted the old ones to death and we're between GOT seasons, so not much to throw out there.
On the Aemon knowing about Jon, I'm torn on that one. For reasons stated already, I don't believe that he knew who Jon's father was, but there were clues that he suspected he was a Targaryen.
