We booked through Costco for our recent trip, got a car through Alamo. Ultimately, through the check in process, the car came from Enterprise as a free upgrade.
But it was all handled at the National desk.
When we were returning the car, I asked the guy about it and he said National is mostly business, Alamo mostly leisure, and Enterprise handling both. But the cars are evaluated upon return and put back into the rental pool for whichever one it fits best.
ETA: At least it's handled that way at the Sacramento airport.
And if you're going to Napa or Sonoma, and have only ever flown into San Fran or Oakland, give Sacramento a try. I feel like because of the political pull of being the capital of California, the airport is way bigger than it needs to be for the amount of traffic, but on top of that it's very efficiently run.

I travel weekly and honestly they continue to screw me over. I just rented a car and returned it a day earlier in Denver and they charged me for multiple days after.

Can you tell me more about this? I rent a car very infrequently so when I do I usually just shop the big national brand's websites and go from there. What is the benefit to Costco, is it discounted?

It was a hotel/rental car package deal. The list price of the room on the hotel site compared to what we booked it at through Costco essentially meant we got the rental car for nearly free.
I don't know what it looks like if you solely do the car through them, if you even can. I didn't actually handle the process, my wife did, but from what I understand Costco is very easy to work with on this kind of thing.
We had actually originally booked everything but needed to alter the reservation to get the car a day earlier. They had to re-do the whole reservation and it ended up saving us about $200.

Update. They double booked my car but then upgraded me with minimal hassle.
