Why isn't anyone asking the question about Boeing and the two new Air Force One's

My guess is that there have been some pretty massive technological advancements in the past 5 years so there have been a lot of reworks in the middle of the modifications pushing them back.

There has to be a point where continual modification needs to stop and the aircraft need to be fielded...

I would agree. The AF1 fleet should probably be 3 aircraft vs 2 so that one could constantly be in upgrades while the other two are on the line
